What version of Farm Commander do you use?, We just recently changed how these settings are saved. I've just tried to replicate what you discribe, by changing the background color in red. Closed Farm Commander, started again, and the background was still red.
So maybe you're using an old version, or you have to discribe the problem more preciese, because we can't replicate it.
